Does anyone know where you can get gift boxes for pens? I have one that I bought as a gift and would like to have a nicer box or something to wrap it in, any ideas?

Depends on what you want, and how many, and how much you think it's worth paying for. Google Products search is a nice way to do a quick search for some items.....check this link:

I see there's some variety on ebay as well....some are more for packaging, or even velour "pen bags" and so on, but you might find something there if not elsewhere. If you don't mind paying about $6 and waiting a few weeks, you might even be able to order one of the cheap chinese fountain pens from one of the Chinese/Hong Kong sellers that often pack them with a pen gift box. You can keep the pen and reuse the box for your gift! :)
You could also try looking in craft type stores if you have any nearby. I've seen various small gift type boxes you can fold up for whatever use in some of those places.
Anyway, hope that's a bit to get started on.
